I seem to have the ripping workflow down well for most of my Blu-rays with one except. A few of my movies have subtitles when non-english language is spoken. When I play the MKV file the subtitles are gone. Gran Torino and Defiance (Daniel Craig) are a couple of example. Other disks like "Lost" or "The Code" seem to be fine the subtitles are perfect.
My workflow is a follows:
Rip the disk using AnyDVDHD
EAC3to and my GUI create the MKV and lossless FLAC file.
MKVMerge GUI to merge the MKV file and FLAC file together and add chapter information.
Play with Media Player Classic or Zoom Player.
The whole process take just maybe a minutes of actual human interaction per disk the but this subtitle issue has me baffled.
Two questions:
1. Does anyone know how do I get the subs back on?
2. How can I tell when a disk is setup in this fashion and need to have the subs merged back into the MKV without watching the movie?...Often times these movie only have sub titles in a few scenes.

When you are in Dos mode have you noticed the various subtitles under chap,vid amd aud files?some of those are english,these are the ones you need to extract as well e.g sub1.sup ,sub2.sup.
I extract all english subs first of all,then you need to convert them to .srt before the merge.I use suprip.
You need to access suprip and navigate to the demuxed sub folders.If you have more than one sup folder (which is usually the case) you will notice than some of these have something like 600 to 1200 lines to convert,you don't want these files,you want the supfile that has maybe 20 to 60 (depending on the movie,as there aren't usually that many subs in an english movie) files to convert to .srt.Grab this one and ignore the rest.
Next step is once the sup folder is in suprip,fine tune the letters and then save as .srt and then remux (I use mkvmerge)
Or the easy way is to just search online for the .srt file and just remux this

I use this Gui for eac3to: HD-DVD/BD Stream Extractor.

But whichever GUI it's the same - extract the subtitles to .SUP files for all the english subs.
Then I use BDSup2Sub (needs java installed) to convert the correct (usually the smallest one if you are after the forced subs), to .idx.

You can then mux the .idx file in with the video and audio with mkvmerge.
To playback you will need a late version of DirectVobSub (aka VSFilter) installed. Version 2.39 I think. The it should just work with Zoomplayer or MPC-HC.
I use BDSup2Sub to look at ALL english subtitle tracks on all movies - you never know if a movie will have forced subs (The Day the Earth Stood Still for instance - has about 5 mins of subs in the middle). And obviously you don't want the track with all the noises described.
It is possible to play external subtitles, but I haven't investigated.

BDSup2Sub worked great....I was even able to move the forced subs back into the image area in Gran Torino so my masking system was happy.... Try that on your PS3.
