Ile, PURE GENIUS!!
The cause of the horizontal shadows was a simple blanking setting! PROBLEM SOLVED!!! Thank you all! I must have adjusted the blanking after the lightning struck. Apparently I didn't see the shadow lines right away, which meant that I didn't understand what was causing them when I actually noticed them. As Ile wrote, some frames show the problem easier, and some hide them...
So, Ile, do you know why an "aggressive" top blanking setting might cause this? Can similar bottom, left or right blanking settings also cause problems, or is it related to just top blanking?

Wow, I'll have to file this one away in case I ever cause it on my 1209s. I would NEVER have thought about the blanking. Good thing it is an easy fix.

Switching signal on cause sort of small distortion to signal. If blanking is set near actual picture, this distortion can be seen on tubes. When top blanking is adjusted to bit higher signal still have same distortion, but it's drawn to non used raster area and it will attenuate before actual picture.
Sometimes blanking bars can be seen also on left edge, so it's in both case before actual picture. In bottom and right directions waveform is turned off, so there is no switching pulse.
Haven't used whole blanking feature, because it's not needed with "clean" signal from my htpc. Some sources might have some crap lines in raster area outside actual picture, then it's good function. For example analog PAL tv broadcasts had some text tv lines over actual picture.
